Bridge
The nerve centre of the vessel, the bridge oversees the general workings of the ship under the watchful eye of the Fleet Commander. At times of important naval engagements or large-scale assaults, the Master of the Fleet may personally take of the Denunciator and her attendent flotilla.
Battle Room
It is here that the Chapter Master of the Maledictors takes counsel with his captains, prepares his warriors for battle and draws up the plans of war. Should it be necessary the senior masters of the chapter can even direct the course of battles from high orbit above a warzone.

Forge
Each chapter maintains dedicated centres at which it can repair its equipment and keep its companies supplied with ammunition. The Maledictors operate two such facilities, the Denunciator Forge within their flagship and the Protean Forge, a vast sprawl of factories and yards on the Adeptus Mechanicus Forgeworld of Proteus. The chapter forges ensure that the chapter is constantly supplied with equipment, arms and armour and allows brothers to repair damage sustained in battle. Smaller workshops are also present on the other large fleet vessels, allowing smaller missions to conduct repairs whilst on campaign.
Armoury
Training Decks
Located close throughout the ship, these spaces are used for training exercises and battle drills. Some are little more that rarely used areas of the ship that can be used to train for boarding actions, whilst others are large halls that can be used for larger drill programs.
Apothecarion
At the heart of the Denunciator, heavily protected behind adamantium bulkheads and the bulk of the vessel's superstructure, the Apothecarion is the safest location onboard. Here the medics transform raw recruits into the biologically enhanced marines of the Adeptus Astartes and help them recover from battlefield injuries. The Apothecarion also houses the primary storage facility for the Maledictors' geneseed, this vault is guarded by warrior serds and sealed with psychic wards and powerful void shields to ensure the preservation of this most precious commodity.
Librarium
The Librarium represents the history of the Maledictors chapter, acting as an archive of their most celebrated victories and the honours bestowed upon them. On its many shelves are records of every marine who has been inducted into the chapter, accounts of every warzone and battle they have fought in and the recollections of many veteran warriors. The Librarians work to record all the events of the chapter, saving any information for posterity and future generations of the chapter. Within the deeper confines of the Librarium are parchments and texts that detail the foes faced and destroyed by the Maledictors, along with treaties on how to overcome each enemy. At the heart of the Librarium exists a sealed chamber, into which the most damning tomes and grimoires are placed. Sealed with adamantium doors, void shields and psychic sigils, information on the depravations of Chaos are kept from idle minds.
Golgothan Hall
Reclusium
The Reclusium is located onboard the Denunciator and serves the chapter as a place of remembrance, solace and determination. It is here that the Chaplains minister to the spiritual needs of the Maledictors, affirming their minds to the duty the Emperor has imparted upon them and ensuring that none stray from that path. Within its walls and in the smaller shrines and chapels onboard their other ships, serf curates and cenobites assist the chaplains in preparing the Maledictors for battle or leading them in prayer. The chapel also serves as a repository for the chapter's most revered artefacts and trophies. These are prominently displayed to remind the warriors of the chapter of their duty to the Emperor and the power that the chapter has over those who oppose them.
Inner Sanctum & Reliquary
Perhaps the most venerated location onboard the Denunciator and a place of great respect throughout the chapter is the Chapter Reliquary, resting place for numerous artefacts and relics of the chapter. Within the vaulted chamber are trophies of great victories and gifts presented to the Maledictors. It is truely a great honour for a brother to be chosen to carry a standard into battle or to wield a potent weapon in combat.

Just posting my temporary version of a schematic. I'm sure we'll be able to make a prettier version eventually, but I think the first step would be to agree on where things are located within the ship. Since I don't know much about space ships, I'm happy to entertain the possibility that things might be done different than in my own suggestion.
If there are things you think should be located elsewhere, let me know (and preferably include a reason). Also remember to consider the fact that the shape of the Denunciator (like any Battle Barge) is very broad, so the size on the 2d schematic may be misleading.

Great Work and looking good CELS!
I would recommend a few minor, tiny adjustments though but nothing major, your original layout is very well organized. So here are my five minor mods to what you have here.
1. I would move the Dreadnought Sepulcher to where you have the Flight deck now as the Entire Ships flight deck area is toward the front and not even seen in this image here. Plus this will keep the dreadnought's in close proximity to the Forge which would be a natural placement I would think.
2. Aft Training Decks would look better just aft of the Great Chamber in th little area with two floors worth of windows as where it sits now is part of the Warp Vane windage assembly.
3. To the front of the Great Chamber or Inner Sanctum I would move the Librarium. Any section with windows (both suggested areas have them) would be a more natural progression I would think and the area the Librarium is in now would be best served for shipboard functionality, systems, Primary Logic Engine or non space marine navel personnel as the crew that does nothing but fly the ship will not require further access than this point here.
4. Imperial warp drives have something to do with the Warp Vanes you see protruding from all their ships so I think you nailed that, my only thought here is that it would be considered a part of Engineering anyway I think?
5. My last suggestion would be to reduce the size of the Apothicarion a little and cut into the Great Forge a tad as the Engineering/Reaction Mass/ Engines will push farther inship than as shown.
Again great job with the general placement!

I respectfully disagree. First of all, the launch bays are definitely located toward the front, but I think there could/should be a flight deck that isn't used by Thunderhawk gunships and Astartes landers. Instead, it could be used by Serf shuttles, Chapter cutters, visiting craft, the Chapter Master's personal courier and any other special flyers. And really, I think that any capital ships are likely to have several flight decks, in case one is damaged by enemy fire, asteroid fields or whatever, or in case certain parts of the ships are on fire or taken by enemy boarding parties.
As for the dreadnought sepulchre, the idea was to have it as far "down" as possible, like the catacombs underneath the ship, which seems fitting for the "undead" theme of the Dreadnoughts. I can just imagine the Tech Priests taking the elevator down to the lowest decks of the ancient Fortress Monastery barge, walking through the maze-like upside-down towers where Dreadnought pilots are contained in dungeons where few outside their ranks are allowed to tread. It feels appropriate to have those heroes rest in a section of the ship that is unavailable to most of the Chapter and its serfs, rather than being contained right in its heart. And besides, it's already in close proximity to the Forge.

Well, see above about the two-dimensional nature of this illustration. I wasn't actually thinking that the Training Decks would be found close to the ship's exterior. Indeed, I would think that it would be located away from the exterior, with no windows to the outside, as the facilities would probably include different closed environments that could be used to simulate different kinds of planets with different gravity, temperature, light, weather, etc.

I just figured that the Librarium is one of the most valuable parts of the ship. Furthermore, I wanted to build on the idea of a promenade within the Denunciator, as you would walk through the Ossuary chapel, then the Golgothan hall and then finally arrive somewhere significant. Of course, if you remove the Libarium, you still have a promenade towards the Reclusium, but... well, that's just how I figured it

I'm totally cool with this and I like the whole Dungeon thing my only beef now would be that maybe we could then nudge the Dreadnaught Sepla..September...no not right Septajahoosiewhatsit (good enough) aft just a little as when drawing Big D I kind of have to give things a purpose for being there and as it stands now the Sub-Dorsal Communication Rig, Interstellar Comm-Link, External antennas and all have a bunch of Dreadnaughts crashing around all that delicate equipment making a terrible mess of things. I think nudging it back to where it is flush with the Great Forge should be good enough to remedie this though.

I'm kind of ok with this actually but thought I should point out that the most common tactic for taking down the big slow Imperial ships in BFG is having a pack of escorts sneak in behind and torp away all day which would not make the current local the safest place that close to the aft surface and all. And or course we all know that Big D won't be risked in any minor fleet engagement but I just wanted to throw that out there.

Here I'll disagree (also respectfully
) with you and modify my earlier statement as well, after re-reading Tynesh's description of all the security systems in place in the central chamber of the Librarium maybe it should be placed where I said before but more toward the heart of the ship (as pointed out with the 2D limitation here) and not necessarily just because there are windows there.

Alright, here's another go at it. Added more structures and also tried to make the structures fit more neatly into different layers. If we really wanted to go at it, that would make it easier to create different top-down slices of the Denunciator later. For example, we could divide the hundreds of decks into different layers (but with a cooler name, like strata or zones or whatever) and create top-down illustrations.
Now, to explain what's what;
Veteran's Hall; See above (Tynesh's post)
Ossuary chapel: See above.
Golgothan hall: See above.
Battle room: See above.
Bridge: See above.
Chapter command: The home of the Chapter's headquarters, where senior officers and high ranking serfs perform their respective duties, hold meetings, lay down plans and directives for the Chapter, etc.
Master's suite: See above.
Reclusiam: The domain of the Chaplains. A place where Chaplains may lead Space Marines in meditation or hold periodical ceremonies. (The largest ceremonies would take place in the Great Chamber, of course)
Librarium: The domain of the Librarians. Includes archives, Librarian towers for sending interstellar communication to Imperial astropaths, training halls for Librarians and test facilities.
Upper storage: Storage facilities for various supplies, such as mechanical parts, cogitator components, clothes and food.
Upper training decks: The ship's greatest conglomeration of training facilities. Includes different kinds of facilities with different purposes and internal environments, from firing ranges to sparring halls.
Great Chamber: See above.
Tactical Dreadnought Armoury: The storage of the Chapter's suits of Terminator armour, located under the First Company's Chapel.
Serf's quarter: See above.
Aspirant's quarter: Home of the Chapter's recruits.
Central armoury: See above.
Inner sanctum: See above.
Warp drive: Warp drive.

Central archives: Seems like a useful thing to have.
